"Magic".

In this case in particuliar "Holy Magic".

But seriously, I wouldn't be suprised if the windows are somewhere on the other side of the mountain behind Light's Hope Chapel... You know? Where Acherus used to fly and the Death Knights brought about death and despair amongst the Scarlet Crusade
Us Pallies can make freaking hammers made out of light and throw it at our enemies and you think we can't make a lightbulb?
They dug out a couple holes and stuffed some holy pallies in there, and then covered it with windows. Snakes are thrown in to attack the pallies and thus make them cast heals, which in turn causes all the light you see coming through the window.

As an added bonus it's an eco friendly source of light too.
Or could be a case of zenithal lighting

Light travels through hidden shafts and is reflected at 90 degree angles.
It's from the whole point of their religion, faith in the Light(which is what they're worshipping).
You see the shiny Paladins riding around with what seems to be some magical aura, it's the Light-
Same thing goes for the basement with windows.
The Light can actually accomplish alot of much needed assisstance.

Like the Archbishop Benedictus, the Light's highest authority and representative next to the Light itself.
He proved to be very powerful in the prieststly arts. He could ressurect people from death without using the twisted necromancy, no. But by the Light.
And even when his mind had gone completely corrupt and he suffered from full blown insanity, still his power were tremendous. At the Wyrmrest Temple. he channelled light's spells that grew into massive magical walls that the attacking dragons couldn't breach.
And ontop of that, he had mastered the shadow, must've practiced it for some time before they revealed his betrayal. An corrupt Archbishop that could manipulate the Light to still do his bidding, shileding him and his allies with massive wards and at the same tome cast sinister shadow magics makes from a deadly and powerful individual.
A shame he was killed so early on, the Hour of Twilight event should've ended in his escape and returned him in the Dragon Soul raid as the boss after Hagara.
Officially, the answer is of course, magic, a benevolent emanation which is the visible embodiment of the divine grace which is the Light.

Secretly, of course, they have installed Deck Prisms around the chapel, because what the Steamwheedle Technicians were charging was too steep.
"Put your faith in the light and all is possible!" -Tirion
Reading way too much into this.
Basically Blzzard doesn't want to make space for it, but they still want a traditional church.

Psh. You obviously haven't had a Steamwheedle engineer quote you an estimate.

And yes, the reason is definitely "aesthetics, regardless." The in-story method is likely "the Light."
